Sri Wijaya kingdom was much before any Portuguese came to this area. It started at the VII century to IX century, with some prolongation till about XII century. The capitals were in Sumatra (Palembang and Jambi). Maybe there had some contact with what became Philippines. However, I have never heard about a direct relation.
Yes, it is true that Malay and Philippine languages are close because they belong to the same Austronesian Family. But these Austonesian migrations happened long before. Then , till now you still have many interactions between Filipinos and Indonesians in Northern Sulawesi and Borneo. Personally, i find some similarities between Borneo and Palawan.
